Plot
The game begins with an introduction by Buddy, who has made a bestselling comic book about a special agent who saved the world based on real life events. He explains the agent in his comic books was actually his best friend who had saved the world from mass destruction (the player). The player starts out as a neighborhood detective solving cases for the residents in the City, such as finding out who is the real owner of the dog Dogwood, but hopes to one day become a special agent. Agent Walker, one of the head special agents with the Sim Protection Agency notices the player's efforts and promotes them to special agent. The player's first cases as special agent include finding Shirley's secret admirer and who started the fire at Chef Gino Delicioso's pizzeria. After solving those cases, Walker gives the player their own Headquarters with 5 floors and even a private jet. As the game progresses, the player starts realizing Morcubus and his MorcuCorp affiliates are up to something fishy involving the Crown of Nightmares. Every case comes with new areas to uncover, along with more truth getting uncovered while trying to stop Morcubus from getting the Nightmare Crown.

There are 70 characters in MySims Agents, many of which are returning from previous games of the MySims series, as well as a few new ones.
The player will meet Sims along the way as they try to crack the case of Morcubus and the Crown of Nightmares. 33 of these Sims are available as potential recruits for the S.P.A. and will go on dispatch missions the player send them on, but only 12 can be recruited at a time.
All of the recruits will each have a set of 5 skills, ranging between Athletic, Charisma, Nature, Paranormal, and Smarts. Objects obtained throughout the course of the game all have some of the skills and whichever item gets added to a floor will help train the recruits to perform better in certain dispatch missions pertaining to the skills.
Dispatch Missions
Dispatch missions are smaller side missions the recruits are sent on. The player does not join the recruits on the missions, but they will receive text message updates from the recruits and the clients on their cellphone. The player is free to continue the working on the current investigation while the recruits send updates. Each dispatch mission has two of the required skills needed in order to increase the likelihood of a successful dispatch mission. Completing dispatch missions can earn the player new recruits, new decorations for HQ, trophies for the trophy case, clothing/accessories, and more dispatch missions.
Gadgets

Different gadgets will be required to use in various situations to get through cases, such as the magnifying glass, which will help find footprints, the crowbar, which is used to open boxes and break through things, and the wrench, which is used to salvage spare parts or repair machines.
As the player progresses as a special agent, Agent Walker will upgrade the crowbar to the F-Space Manipulator, which also allows the player to move objects and decorate different floors at Headquarters. He also upgrades the wrench to the Techno-Tool, which also works for lock picking. Additionally, Dr. F upgrades the magnifying glass with the Detector, and later, the Super Detector.
Puzzles
Throughout MySims Agents, the player will have to use their wits and mind to get through the puzzles. Puzzles include lock picking, chemical analysis, hacking technology, and repairing electronic/mechanical devices using gears, gear belts, electric wires, and mirrors.
Differences from MySims Agents (DS)
- There is no mention of the Crown of Nightmares or MorcuCorp.
- The focus is on the stolen artifact and Thief V.
- The DS version is not a platformer.
- The player's assistant is Joshua.
- The town is different.
- The Extractor and the F-Synthesis are the only gadgets.
- Most of the characters are different.
- Sims cannot be recruited.
